September was the month Shopify cleaned house before Q4. The free inventory app a lot of POS stores relied on is gone. A new AI channel switched itself on by default. And the analytics you'll use to judge Black Friday quietly started counting sessions differently. If you only read one section, make it the Meta one. If you sell to North America, it's probably already live on your store.
Stocky shut down. What replaces it now?

Stocky stopped working on August 31, which made September the first full month without it. Shopify had already pulled it from the App Store on February 2, so there's no reinstalling. The Stocky APIs stopped on the same day, which means any third-party tool that read from Stocky needs updating too.
You still have read-only access to export your data for at least 90 days after shutdown, so roughly until November 29. Past purchase orders and stocktakes don't move over automatically. One catch worth knowing now, not in November: suppliers can't be exported from Stocky at all. If your supplier list lives there, copy it out by hand.
Shopify's answer is its native inventory tools: transfers between locations, purchase orders received through linked transfers, inventory adjustments (manual, bulk, CSV or barcode), and planned stock counts with manager approval. Two September additions filled real gaps. Stock counts now run directly in POS (POS Pro, version 11.16 or later), and as of October 6, purchase order data lives in Shopify Analytics.
What's not on Shopify's list is demand forecasting or reorder suggestions, the part a lot of Stocky users relied on most. That gap showed up on our own platform too: reorder planning after Stocky was one of the most frequent research topics in September. Is your store already selling on Meta's AI channel?

Probably, yes. On September 8, Meta joined ChatGPT, Copilot and Google in Shopify's Agentic Storefronts. Your products are shared with Meta through Shopify Catalog by default. For stores selling to customers in the US, Canada or Mexico, direct checkout on Meta surfaces is on by default too, including Meta's Muse when it's available.
The reason it's on: the "Allow Shopify to manage for me" setting under Sales channels, Agentic is the default. With it on, Shopify enrolls your store in new AI channels automatically as they launch, so the next one will arrive the same way.
The tracking detail is the one that will bite. Google Analytics and custom pixels don't fire on purchases completed inside Meta's direct checkout. Only server-to-server pixels do. The orders still show up in your Shopify admin, so if your analytics and your admin disagree on Q4 revenue, compare orders by channel before you assume something broke.
A few other specifics from Shopify's help docs. There are no direct checkout fees beyond standard payment processing. Subscriptions, bundles, customizable products and B2B-only products aren't supported in Meta's checkout. And if you'd rather keep shoppers on your own checkout, you can turn direct checkout off for Meta alone while staying discoverable there.
Can AI agents now complete a Shopify checkout?
Yes, with the buyer's confirmation. On September 28, Shopify added WebMCP tools for checkout. Browser-based AI agents can now read the checkout, update supported fields, and submit the order after the buyer confirms. That finishes what August started, when WebMCP made storefronts and carts agent-readable (we covered it in the August issue).
No merchant setup is needed and there's no new API. When the buyer has to step in, for 3D Secure or a blocking checkout extension, the agent hands control back. The practical question for any store: how many custom steps does your checkout have that an agent can't get past on its own?
Why did my Shopify conversion rate change in September?

Because the counting changed, not necessarily your shoppers. Starting September 21, Shopify Analytics classifies bot and system traffic more consistently and focuses the default sessions view on human visitors. Real shopper journeys stay visible even when they don't include a standard pageview.
Nine metrics can shift: sessions, conversion rate, add-to-cart rate, reached checkout rate, checkout conversion rate, bounce rate, pageviews per session, online store visitors and searches. Orders, sales and customer counts don't change.
Shopify's own guidance is to treat September 21 as a new baseline for session-based metrics. That matters most for BFCM: a year-over-year conversion rate comparison now mixes two measurement methods. Since October 1 you can add your own notes to Shopify Analytics, so mark September 21 now, before someone on your team reads a jump as a win or a dip as a problem.
What changed for Shopify returns before peak season?
Two changes, both timed for the holidays. On September 29, return window overrides went live. You can now set a different return window by market for specific collections, products or variants, under Settings, Policies, Return and cancellation rules. When an item matches several overrides, the shortest one wins, and final sale items stay non-returnable regardless.
That's the setting for a longer holiday gifting window or a shorter one on seasonal stock. Set it before Black Friday orders start, not after the first return request.
The second is tax. From October 23, Shopify Tax calculates tax on return shipping fees for US orders, the same way it taxes outbound shipping. If shipping is untaxed in a state, return shipping stays untaxed there. No action is needed unless you built a manual workaround to collect or reconcile that tax. What's different about the new Shopify admin?
The new admin look started rolling out on September 15, gradually, with no setup needed. New color, type, spacing and icons on every page. Search, notifications and the store picker moved into a side navigation that collapses. And Sidekick moved from a side panel to a floating chat at the bottom of every page.
One thing merchants will notice: some apps won't match the new look for a while. Apps built with Shopify's extensions update automatically, but apps with their own interface keep their current styles until their developers move to Polaris 2.0. An app that looks slightly off in the new admin isn't broken. It's mid-migration.
Other Shopify changes worth knowing from September
Multiple barcodes per variant (September 8), searchable and scannable in POS. Useful if a supplier changes packaging or you sell the same item under several codes.
WhatsApp marketing consent at checkout (September 10). Turn it on in Checkout settings if WhatsApp is part of your retention plan.
Multi-currency payouts reached Australia and France (September 11), and the payouts page now shows every payout in one view (September 16).
Shop Pay Installments can now be enabled across multiple business entities (September 22).
Rollouts got more granular controls for planning launches, events and tests (September 22).
POS added local delivery orders and in-POS stock counts (September 28).
Shop moved from shop.app to shop.com (September 29). Old links redirect, so update bios and ads whenever it's convenient.
Tailwind Labs joined Shopify (September 9). Tailwind CSS stays MIT-licensed and community-led.
Not a Shopify change, but it affects Shopify stores: since September 27, anyone selling goods to EU consumers must show the EU's harmonised legal guarantee notice at the online point of sale, under Implementing Regulation (EU) 2025/1960.
What does September mean for your store?

Four checks before BFCM. Export everything you need from Stocky now, copy your suppliers by hand, and decide how you'll plan reorders for Q4. Open Sales channels, Agentic and decide on purpose whether Meta direct checkout stays on, then make sure your tracking includes server-side events. Add a note on September 21 in your analytics and compare Q4 against the new baseline. And set your holiday return windows before the first gift orders ship.

What does September mean if you build Shopify apps?
Script tags are now frozen. As of October 1, scriptTagCreate and scriptTagUpdate return errors. Existing online store script tags keep running until March 1, 2027, when Shopify stops injecting them. Move storefront scripts to app embed blocks in a theme app extension, and analytics-only scripts to web pixels. Audit what you have with the scriptTags query.
Polaris 2.0 has a clock on it. The release candidate shipped September 24 and adoption is opt-in. Built for Shopify apps have until May 1, 2027 to bring their embedded App Home interface in line with the new admin. If your app has sticky content near the bottom of the screen, use the --shopify-safe-area-inset-bottom variable so the Sidekick bar doesn't cover it.
Check your deploys if you touched the Discounts Allocator. The developer preview ended September 10 and the API won't be released. If your app config still declares purchase.discounts-allocator.run, shopify app deploy fails for the whole app until you remove it.
Billing got easier to move. Since September 29, apps on the Billing API can migrate existing subscriptions to Shopify App Pricing without merchants re-approving charges, and private plans are now unlimited. Agents are now in your checkout. With WebMCP on checkout, a blocking checkout extension hands control back to the buyer mid-purchase. If you build checkout UI extensions, test what that experience looks like. Returns apps should also look at the new return shipping tax fields in the Admin API ahead of October 23.
Then there's the market itself. Jon Kennedy, our founder, put it bluntly on LinkedIn this month: bundles and upsell apps are flooding the same territory, and subscriptions, returns, discounts, store locators, reports and shoppable video aren't far behind. What brands tell us is consistent. Brands in the $1M to $50M range choose apps based on whether the app has already solved the problem for brands like them, not on ratings, feature counts or the demo.
Stocky is the counterexample. A platform exit just opened a real gap in forecasting and reordering, and brands are actively looking. Gaps like that are worth more than another entry in a crowded category. Either way, talk to operators before you build, not after.

What were app teams asking operators in September?

A quick look at what app teams researched on our platform this month, because it's a decent read on where the market is heading.
Q4 was the biggest theme. The largest cluster of projects circled peak-season operations: whether to outsource fulfillment, how brands handle 3PL and carrier claims, order tracking and "where is my order" tickets, turning returns into exchanges, and covering customer support through BFCM. Right behind it was post-Stocky reorder planning, with projects asking operators point-blank what their reorder plan is now.
AI changed shape, too. In June the question was whether AI would even find your store. In September, teams were testing AI that does the work: ad creative at volume, turning reviews and support tickets into ad angles, AI search and FAQs on product pages, and AI store associates that follow up after delivery.
The most interesting signal came from operators themselves. Several told us they're building their own tools with AI, automating operations with AI agents and APIs, or spinning up internal tools that replace an app they used to pay for. For app teams, that's a new kind of competitor: the merchant's own weekend project.
